He married twice. He married Eleanor Scrope. Eleanor was the daughter of Sir Richard Scrope and Eleanor Washbourne. He married Elizabeth Wentworth.

Thomas's will was probated 4/03/1522. Sir Thomas Wyndham, of Felbrigg, who was a distinguished naval commander, and attended King Henry VIII, as one of the knights of his body at the siege of Theronane and Tournay.

Sir Thomas Wyndham and Eleanor Scrope had the following children:

15 ii. Sir Edmund Wyndham. He married Susan Townsend.

16 iii. Margaret Wyndham. She married Sir Andrew Luttrell.

17 iv. Mary Wyndham. She married Sir Erasmus Paston.
